In the Star Wars Universe Midichlorians are molecular level life forms that are smaller than cells. They live inside of cells, and a life form's Midichlorian count is measured on an Midichlorian per cell basis. Therefore, the fact that Anakin Skywalker a.k.a Darth Vader lost limbs has no effect on his Midichlorian count because his average Midichlorian per cell ratio would remain the same after dismemberment.
